Whenever I make changes to my website through the File Manager Text Editor, and then publish it through the Website Wizard, it reverts back to the state that it originally came in.
The layout that they force you to pick at first has sort of merged with the layout I've created to make this really creepy mixture-thing. 
Is there some other way to publish your website besides the Website Wizard? If so, then that's probably the problem....
But I don't know.

no you are just trying to mix the file manager with the web site wizard THEY CAN NOT BE USED TOGETHER.
the wizard ignores every thing that was added by the file manager
if you add things in the file manager just save that will add the changes to your site
no need to republish your site
when i first strated my site i did that too
